I wouldn't ever want to have to change planes at JFK, but originating there
is not so bad. The security line at Terminal 1 (Swiss Air) was not that bad.
It moved fairly quickly.
By the way, if you are driving down from New England, Newark's Liberty
International Airport is the same distance as JFK. Depending on the time of
day, the traffic could be less. And there in lies the problem with the
international airports in the New York City area. Traffic. Though I can't
imagine it is any easier to get to Logan in Boston.

Your best bet with either JFK or Newark is to get a flight around 4-5 pm,
plan on getting there 2 hours before boarding (usually 30-45 minutes before
your flight), and however long you think it is going to take, add 30 minutes
to 1 hour for traffic. By getting the earlier flight, you miss the rush hour
traffic. The added time is for random construction projects which get
cleaned up in time for rush hour. It's better to be there an extra hour
early than miss your flight.
