I think that you are right - using the luggage counter at the rail station -
I remember doing that in Switzerland (Lucerne) one time and seeing places to
do that at other train stations around Europe.

That's weird. I could have sworn that I used a luggage locker in Pisa
Centrale station in 2004. Now I'm not sure what we did with our bags. We
were going from Manarola in le Cinque Terre to Florence, and we were just
stopping for the day in Pisa. Maybe we checked our luggage at the luggage
counter. The more I think about it, that's what I think we did. Rome is a
much bigger train station, so I don't know what the lines at the luggage
counter will be like, but you could do the same thing. We had them hold the
bags, then picked them up before boarding the train to Florence. 

If you are going from Rome to Florence on a Eurostar train, you could
probably check your bags through to Florence in the morning. This would be a
no-brainer in Switzerland, but in Italy, it's a different story. I've never
done it, but I'm sure others here have and can relate their experience, good
or bad.

After 9/11 we found, during a short stop in Pisa, that, for security reasons
 the train station had removed storage lockers where one could leave luggage
for several hours...so we never got to the leaning tower.  We were told that
this convenience was no longer available in any train station. 
 
Dos anyone know if this is still in force, or have any other suggestions,
other than hoping that our hotel or B & B will hold it for us?
