If there is train service from S. Tuscany to Venice, that is the way to go. Parking at P. Roma in Venice is very expensive. Can't help with specifics, but you should do 2 overnights. That gives you one full day to enjoy the city, with a day coming and a day going back to S. Tuscany. This will only give you a teaser of my favorite city. You'll not be able to see the real Venice, but you'll be able to come back for an Untours to Venice at a later date.
Can't help with where to stay, but I stayed in an apartment run by @ Home Venezia. Apparently they specialize in short term rentals. The have about 50 rentals over the city. This may be cheaper than a hotel, but I don't know about that.
